在现代，黑暗盖亚被蛋头博士提前唤醒，后者计划利用祂的力量建立蛋头乐园，导致黑暗该也瓦解并散布到全世界。在被重新组装后，黑暗盖亚试图摧毁世界，但被索尼克和光明盖亚击败并返回休眠状态，修复了其轮回。

黑暗盖亚在首次觉醒时似乎会改变大小。当祂刚刚觉醒时，祂足以将双手放在地球两侧，但在最后的战斗中，祂显然较小，可以适应地球的核心并有足够的额外空间。这可能是由于黑暗盖亚的质量分散和不完整，正如 SA-55 稍后所述。
